Question of hi end CPUs!
Given everything else equal, does ONE dual core AMD 64 X2 3800 measure up to TWO Xeon 3.0 with H/T turned on?
What about the AMD in 64bit Win XP and the Xeons in native 32bit win xp?

The X2 should be faster unless the app can take advantage of the HT (virtual quad cpus).
You can't really compare the OSes like that. it would come down the the applications. I wouldn't run Win64 at this point. There are other issues like driver support that just make it undesirable unless you have specific 64bit apps.

I have a system at workplace with two xeon 3.0, 2gb and I run three VPC Win 2k3 Enterprise Ed to simulate a network/AD/DNS/Ect... It runs flawlessly and I love the response time on the guest Windows. But this system costs an arm and a leg. So, I want to build a budget system at home to do similar things 
Do you think one x2 3800 can handle it?

One thing is that the X2s don't support ECC ram. ECC ram is recommended for a server. If this is going to be a production level system, you should look at opterons.
If it's just a "play around" server, then the X2 should be fine.
