I have the MSI KT7T Limited Edition w/ RAID motherboard, a AMD 1500+ XP processor, and a Vantek 62540D(I think that is it) heatsink/fan.
The store I picked this setup at told me in no uncertain terms to NOT attach the heatsink fan to the MoBo. I also have 2 case fans, one with a thermal probe and variable speed. This MSI MoBo supports two fans to be plugged into it so it can report RPMs etc etc.

My question is, why? why should I not plug my fans into my motherboard? is there a good reason? do most people not do this? Currently I am using the powersupply adapters and running them straight off the PS.

If your system has a large need for the power you should leave the fans hooked up the way they are.... those plugs are indeed normally used for the fans.... System makers... such as gateway or HP ...ect ect they use these plugs like it was necessary to...
It is your preferrence if you want to use them or not....
I use mine and they work fine...so does my mobo...I have no issues with low voltage to other parts.... i also run 4 fans 2 processor fans...due to dual processors.

....With your current setup it may be better to leave your fans plugged directly into the power supply, For your setup you need to have at the VERY least a 350 watt power supply, open your case and see how many watts your power supply is, If you plan on doing any overclocking with this system i would at the very least use a 400 to 500 watt power supply.... Running fans off of the mother board does take away some of the available voltage from the processor, especially if your "multitasking" or benchmarking.
