Two suggestions:

1) Try restoring a copy of the registry that was saved prior to your problems. I have never done this myself, but I have seen it suggested here before.

How to Manually Restore the Windows 98/Me Registry (http://support.microsoft.com/support/kb/articles/Q221/5/12.ASP)

2) Start the computer with the Window98 Startup disk in the floppy drive, select the option to "Start Computer with CD-Rom Support" at the A:\ prompt, type setup to start reinstalling Windows. (It is possible that you'll need additional instructions on reinstalling Windows, depending on whether your Win98 CD is an "upgrade" or "full" version, hopefully it's not a "restore" CD)

Ziz, running setup from your original win98 cd will efectively overwrite your current operating system and perhaps solve your problem.

Thanks, I'll give that a shot. I built the machine myself, so I've got a normal version of 98, not an OEM (restore) version, so even if I do have to start from scratch, I can, I just don't WANT to.

You might look at the Rechnical Forumn 4th group of 35 (page four it should be) for a submission by BBA entitled 'OK ... Time to clear the air again'. It would seem to be just what you are asking.

I just re-install Win98 over itself to fix a error with explorer.exe. All my programs were intact and no errors. I had a ghost image for backup if it did mess up but worked great.

Over the weekend, I suffered one too many "forced" reboots and now Windows 98 (1st Ed) won't start, not even in Safe Mode. Is there a way to restore the machine by re-installing Windows over itself, as opposed to re-formatting and starting from scratch? I found another thread on how to do it with Millenium, but I don't remember if that System Restore function is in 98 also.
