I recently purchased a old computer with a JCS 386 motherboard in it. It has a 386 in it and a slot for another processor next to it. In the BIOS (when you boot) it has an option for a co-processor. Does anyone know if I can add the other processor without frying my motherboard? or tell me a site that might help me? Thanks!

You didn't mention that if the Chip was an SX or DX. The extra slot is for the MATH co-processor (387 processor) and it is used in conjuction with a 386 SX Chip.
It shouldn't fry it provided that this extra slot has it marked as 387 and that you intend on putting the math coprocessor chip on it.
BTW, I'm not sure how successful you'll be finding 387 parts but good luck anyways.
