I am using Windows 98 FE (First Edition). Recently, my computer developed this long pause during bootup. It seems to come just after all of the commands in Autoexec.bat are run, my Config.sys file is empty. Seems like it pauses for about 20-30 seconds before continueing with Bootup. Is there any way to get rid of this pause?

98SE.. don't have it. But *assuming* you can, Run: msconfig and then you'll be able to see and choose what's loading at startup.
This is also assuming you don't have some other problem. Perhaps you recently installed an app that loads something during startup of which you are not yet aware?
Also, assuming you can run TweakUI (and your boot delay is not caused by a problem) you could hit the Boot tab and opt to select 'Always Show Boot Menu' and select how many seconds - assuming you want to see your Boot Menu on every boot.

Well, I tried that. Seems to hang just after MSMOUSE.VXD loads. Don't know what that means though.

Do you have a Winmodem? If so, try changing it's resources/IRQs/COM ports around & see what happens.
if you have a Winmodem - rip it out and go buy a real modem - external is preferable,
but that isn't your boot problem....
How long has it been since you updated your anti-virus definitions and run a full scan of your system? Some versions of Norton AV will slow a boot if the virus definitions are too old to use according to system definitions and pause trying to display that error message before the graphics drivers are loaded causing a pause.
Also, I know this sounds stupid, but if I hadn't seen it happen, I wouldn't ask - is there a CD in your CD drive? - I.E. - remove any CD's or floppies.
Check out what's running in your start-up folder - right click on the task bar - properties - start-menu - advanced - programs - start-up.... anything look funny there?
Have you right-clicked on my computer and opened up the device manager and looked for conflicts there?
Lastly - if you are running seti@home, remove it from your screen-saver settings and try running without it.
