Don't use all caps. that is considered shouting.
did you just move your hdd from an old system to your new motherboard? you can't just do that with win2k.
This link is in the Best of Motherboards (http://www.sysopt.com/forum/showthread.php?t=162276) sticky thread at the top of the forum. Look at the "best of" threads in other forums before posting next time.
How to replace the motherboard on a computer that is running Windows Server 2003, Windows XP, or Windows 2000 (http://support.microsoft.com/default.aspx?scid=kb;en-us;824125)

No harm done. Just a warning because some people will take offense at that.
look at the section about a "failed" mb replacement:
For Windows 2000:
a. When you are prompted To set up Windows 2000 now, press ENTER, press ENTER.
Setup looks for any previous installations of Windows 2000 on the hard disk and then displays a list of any previous installations that it finds.
b. Use the arrow keys to select the installation that you want to repair, and then press R to select the To repair the selected Windows 2000 installation, press R option.
This will start the repair of your previous Windows 2000 installation.

Can i put the windows 2000 cd in now, let it autorun, install it in windows and when it reboots, switch the motherboards then?

did you read the link? there are two different paths. you can do either the upgrade path or the failed mb path.
if you can't boot to win2k, then you can't use the upgrade path.
