I have just removed my old cd rom drive and replaced it with a 48x Creative.
Now when I start up I get the message 'secondary slave drive ATAPI incompatible hit F1 to continue'
Is it a bios problem or a cd rom problem?

Did you install the files from the floppy that came with the cdrom? You may have to remove the command line in your config.sys file and install the files from the floppy so it'll recognize it. Go to your dos prompt and type edit config.sys and remove the command line that has your cdrom driver, then go to file then save and exit out. Then insert the floppy and go to your a: prompt and type install. After that reboot and see if it still gives that error message. I also have the creative 48x and when you install from the floppy choose secondary when it asks where it's installed if your still going to use it on the secondary ide.

This message sounds as though it is coming from your BIOS. You may need to go into setup and change the secondary slave to auto instead of cd-rom.

I agree with monolith. I have installed dozens of creative cdroms and have never used the install disk (I did once to see what happens, I like the windows atapi driver better). Windows probably is getting confused because of some differences in the cdroms. Are you sure that the drive cable is not backwards? That will cause the same thing....
