I have copied the windows directory in dos and then used navigator to copy the rest of the disk accross to a new one and when I attempt to boot up I get registry errors. Is there a set order on how to do this or a work around ????

umm, i think your problem might be that dos only uses like, 8 characters for file names, while windows 95/98 uses a lot longer file names. when you 'copy' them in dos, it renames all those long file names as somethin like 'longfi~1.txt' instead of 'longfilesaredumb.txt'. so, this might be your problem, as windows is trying to read files that are now named something different.... i dont know if there is a way to get it back the way it was, tho - you might be screwed, and have to reinstall windows...
for info on copying the drive's contents and making the new drive the C drive, tho, go here: http://www.westerndigital.com/service/FAQ/win95.html#26

Cloutty, I'll put it simple: Reinstall windows, but don't format the disk. If you do this there is a chance you won't have to install all your applications again.
