Windows 2000 .exe files dont work

I have read other threads about this same subject, but mine is quite different, exe files dont work for a while , then they work fine then again they won't open. I have scanned the computer online and there wasnt any viruses.
The problem started when someone try to uninstall some program and it didnt uninstall, then he erase registry values of that program and delete the folder of that program.

I can only think that the registry is corrupted or something, but dont know how to fix it.

any ideas??

you can try a repair install. the win2k method is pretty similar to the winxp method.
