Try Microsoft's RegClean 4.1a:
ftp://ftp.admin.uottawa.ca/Software/Microsoft/registry/REGCLEAN.EXE (http://ftp://ftp.admin.uottawa.ca/Software/Microsoft/registry/REGCLEAN.EXE)

It was designed for Win95, but generally works well with Win98. I've seen no probs yet.

Other possible reasons for reg errors:
Improperly installed/uninstalled applications
Corrupted driver settings
Overclocked hard drives (causing frag'd data)
Wrong memory timings (causing data errors)
