I just noticed that though both drives will work from the Primary
Port by themselves, they will not work when just connected by
themselves to the Secondary Port. The bios is still reading
everything fine but the drives do not work when connected
to the Secondary Port. How can I fix this? Is this an IRQ or
memory address issue?

It sounds like your not setting the jumpers properly on the drives.
The drive that has the OS on it should be connected to the Primary Master. The jumpers on the drive should be set to Master. The second drive can be connected the Primary Slave or Secondary Master or Slave. Wherever you choose to attach it, the jumper on the drive has to be set to Slave or Cable SeLect (CSL)

And recheck the Bios to set both IDE controllers to Enabled. Not just the IDE drive detection.
