Is there a program out there that will warn you when your registry is about to be changed.

Sort of like ZoneAlarm, it will give you the option to reject or allow the program to access the registry.

So basically what Jammer does, is watch your registry, monitor applications and inspect both incoming and outgoing connections. Correct?

Yes, it is called Jammer. You can find it and DL a demo at http://www.agnitum.com/products/jammer/features.phtml . They also sell Tauscan, a very good trojan scanner.
