I have the original manual and also download the manual for an M748 LMRT PC Chips board. There is a three pin jumper just to the left of the IDE sockets labelled JP-30, it is not shown in the manual and I wonder what it's for?

As the manual says, connectors not shown in the manual are for factory test purposes. By all means leave them alone.

I read that in the manual, but with 3 pin jumper posts, the manual doesn't state which of the 2 pins are factory jumpered. When you receive the board from a customer, no indication of which 2 pins were jumpered from the factory and it is possible that the jumper was moved?
If in fact the jumper is inert, then it won't matter. Just trying to avoid a problem. When I received the board, pins 1 and 2 were jumpered with a red jumper.
