I'm confused.
Does the fan spin still? The new fan might just not support fan monitoring. If it spins fine, turn off fan monitoring in the bios. :D

The wire color doesn't matter, there are cheap 3 wire fans that are sold to deceive. They are really 2 wire fans and the monitor doesn't receive a signal for them.
You may have one of those, or you may just have a bad fan. the only way to really tell is to use a different fan.

Do you know the rated rpm of the case fan you are using?
Some of them only turn 2800 RPMs or less if that's the case then there's a posibility your Systems Bios has a minimum setting for the cooler fan speed.
Have a look at your MB manual and see if there is such a setting or if the fan monitor can be disabled by resetting your CMOS.
If you still have problems, post your MB model here and I'll check for you.
Cheers.
