network protocols/security

I'm told that many of the most popular programs utilize network protocols that are insecure. Does anybody know of such programs that work well? What protocols do they use? Can somebody utilize these insecurities to do harm on my system? Thanks.

Big subject! I won't start on it. I will say that a firewall (hardware or software) goes a long way to providing security. VPN connections use more secure encryption, but they all use TCP/IP.

So it's not protocols you're interested in - it's encryption methods.
