My 12 volt is at about 12.5 and my 3 volt is at about 3.2, is this okay? Will it damage my system at all?

Nope - don't worry.

A good-quality PS should regulate DC output voltages to within +/- 5%.

+12-volt rail from 11.4 to 12.6 volts

+3.3-volt rail from 3.14 to 3.47 volts

Some PC Power & Cooling units regulate the +3.3-volt rail to +/- 1%.

Fluffy - My levels are about the same as yours. Don't worry about it unless they used to be something drastically different with the same PSU.
