If I disable onboard video but clear the CMOS, wouldn't the onboard video become enabled agian?

Clear CMOS is to flush the Setup Utility Configuration Settings which the user specifies and refreshes to BIOS Defaults. So if your onboard video default setting is Enabled , the answer is yes.

It's almost impossible to give a universal answer that will apply to every motherboard. Some models will automatically disable the onboard video and use an AGP or PCI video card if it is detected. Some disable the onboard video by means of a jumper setting.
