O/S on FAT16, swap file on FAT 32. OK ?

I was thinking of re locating my swap file to my D:\ drive. It is my second HDD on a different controller, so it should be effective, but I realized that my C:\ drive is still FAT 16 and my second drive is FAT 32. Does this matter ? Any opinions
